Formed in 2000 by the Reverend Harry Skeele, Crossroads has no formal building and instead holds worship services in Hillsborough High School. Traditional hymns and contemporary Christian music accompany each mass, held in the school auditorium. Worship, fellowship with those in the 120-person congregation, education, service and outreach are its core goals. Crossroads offers ministries for children of all ages, women and small groups. Outreach and missionary opportunities include sponsoring International Student Incorporated and working with urban youth organizations.

Formed in 2000, the non-denominational Christian Community Chapel is among the most recently built churches in town. Site construction on the former Brookhaven Farm property concluded in 2007, with the church opening later that year. Lead by the Reverend Stephan Nash, the church features a mid-week program for children and families concentrating on bible studies and a Christian performing arts program. The performing arts program provides musical, dramatic and technical training in theatrical arts. In addition to the performing arts program, the chapel offers contemporary Christian music at its masses. It also provides a 12-step faith-based program for those dealing with various traumas or addictions.

Formed in 1966, Faith Lutheran Church belongs to the Evangelical Lutheran Church in America and the New Jersey Synod of the Evangelical Lutheran Church in America. The church was dedicated in 1969. Led by Reverend William Zimmerman, Faith Lutheran offers music programs, faith-based education and interest groups for parish members, including a discussion group for retired men, a men's faith group which plans family events and church and community assistance efforts, and a social group that holds meetings and organizes outings. In addition, the church supports local soup kitchens, works with Habitat for Humanity, and organizes food, clothing, and holiday gift collections for local charities. The congregation has a health ministry team as well, which offers health-related information in church bulletins, makes and donates frozen meals to church members in need, and coordinates the church's car pool program. Faith Lutheran also houses Four Seasons Day Care, a non-denominational preschool.

Located near the Hunterdon County Border and near the Sourland Mountain Preserve, Clover Hill Reformed Church serves Hillsborough and nearby Three Bridges, Neshanic and Raritan Township.

Formed in 1834, the church and cemetery offers masses, Sunday school programs, a youth group, choirs and bell choirs. In addition to providing a meeting place for Alcoholics Anonymous, the church hosts movie nights for its youth group and has a library of religious texts for its congregation. The church works with local support agencies, including food banks and shelters.

Founded in 1953 by 15 families, Temple Beth El continues to serve the Hillsborough, Somerville, Manville and Bridgewater areas under the leadership of Rabbi Arnold Gluck. The temple is fully accessible by wheelchair and those in need of auditory aids for services can request the devices from the temple. In addition to its religious services, Temple Beth El offers men's and women's discussion groups, youth programs for ages five through high school and programs focusing on Jewish culture. Temple Beth El offers religious schooling beginning at the preschool level and extending to adult study groups. The congregation also supports several local charity organizations, including the Interfaith Hospitality Network and the Somerset County Food Bank.

Serving Hillsborough, Montgomery, and Franklin Township, the Chabad Jewish Center offers Torah classes and lectures, Shabbat dinners, and social activities for adults and children. Founded in 2002, Chabad is lead by Rabbi Shmaya Krinsky and his wife. In addition to weekly services, adults can attend Torah study groups, schedule one-on-one study sessions, or attend Hebrew school for adults. The Chabad offers women's groups as well.  With rooms geared specifically toward kids and teenagers, the Chabad has downtime opportunities to accompany its Hebrew school classes.

Originally fonded in 1752 by Dutch settlers, Neshanic Reformed Church is the oldest church building still in use as a house of worship. 

Led by Rev. David Hill, the parish is a member of the Reformed Church in America and offers religious education for children and teenagers, adult bible study, youth groups, praise band, vocal choirs for adults and children, prayer group, vacation bible school, an on-site Christian preschool and more. 

The church offers religious education for children and teenagers, adult Bible study, youth groups, music programs and an on-site religious preschool.

Situated on a one-way section of Orchard Drive, those attending the South Branch Bible Fellowship services must do so from River Road. In addition to Sunday services, women from the church can meet for Tuesday Bible study groups from 9:30 a.m. to 11:00 a.m. The congregation can also attend Thursday prayer meetings, which run from 7:30 p.m. to 8:30 p.m.

Congregants still meet at the orignal Hillsborough Reformed Church at Millstone, one of the oldest churches in Hillsborough.

Along with Rev. Dr. Fred Mueller, a council of six elders and six deacons run the church. Services are held Sundays at 10am, with Sunday School classes meeting from 9 to 9:50 am.

The church has a choral ensemble, a women's choral ensemble, and adult, teenager and child bell choirs to accompany services. In addition to the main church building, the site has a rectory and a memorial hall.

The church participates in Habitat for Humanity programs and the Somerset Interfaith Hospitality Network, which provides food and shelter for Somerset County residents in need, and other outreach opportunities throughout the year.

Though several expansions have been added to the South Branch Reformed Church building, its congregation still meets in the original 1850 building. Led by the Reverend Stephen Eckert, mass occurs once a week with a fellowship coffee following the mass. Sunday school classes meet following the masses and all children are welcome to attend. Childcare is also provided.

The church offers a preschool for children ages three to five during the week. An adult choir, a choir for 3-year-olds to first graders, known as its Angel Choir, a junior choir for second through ninth grade students and a senior choir for students in tenth grade and older accompany masses. In addition, it offers a handbell choir for fourth graders and older children. Its youth groups encompass middle and high school-aged students and the church has groups for Bible studies and social meetings.

St. Joseph's Catholic Church, in Millstone Borough, offers services, education and ministry opportunities for its congregation.

Rev. Msgr. William Cole and several associate pastors lead the church, along with several deacons. The church includes a parish center, a nursery, and a rectory all within the church building.

In addition to mass services, the parish offers faith education programs, a Christian Youth Organization basketball team, support services for parishioners and ministry opportunities.

Formed in 1989, New Horizon Christian Fellowship believes a congregation defines a church rather than the building in which they meet. Since New Horizon has no church building, the congregation meets at Auten Road Intermediate School, under the leadership of Rev. Timothy Wolf. The church's women's, men's and youth ministries meet here as well, and special events occur as scheduled.

Formed in 1918, St. Mary's Byzantine Catholic Church serves both Hillsborough and neighboring Manville, for those who practice catholic teachings in an Eastern European context. The current church building was constructed in the 1990s, near the parish's existing parish center. The center, constructed in the 1980s, had been used for the church's youth basketball league, cheerleading squad and various dancers and fundraisers. The Reverend Edward Cimbala became pastor at the church in 2002.

Due to current construction for an expansion and renovation, Mary Mother of God Church celebrates mass, usually led by the Reverend Sean Broderick, in the parish center gymnasium. The church continues to hold many of its programs, including its adult and youth ministries, music rehearsals for its choirs and folk group, and its various prayer groups in the Monsignor Liam Minogue Parish Center or in Father Gene Schellberg Hall. The church offers a preschool for three and four year-olds and religious education classes for first grade through eighth grade students.
